When putting up a shed shelf with L shaped brackets and one side of the L is longer than the other
Does the long one go on shelf or on wall? Or does it not matter?
Should they be under or over the shelf?

If the shelves will be carrying any weight you might consider using vertical reinforcing uprights resting on the floor to attach the brackets to.

Yes. IME, if they're the ship-lap type walls they don't have much structural rigidity.... do you mean running up the wall ...
