Need a Hotel in NY & Boston best websites Help

ok due to the terrible hurricane my parents trip to Memphis etc has been cancelled and tour group cannot accomodate them on a trip for particular dates

They want to go to NY for 4 days and then up to Boston for 5 days departing 17th sept. Can get flights ok its just the accommodation

What is the best website to book or look for Hotels

I booked the Quality Hotel Times Square for November, averaging about $160 per room per night - might be cheaper if they have rooms available at short notice now.

Where did you book the quality hotel ?

Checked out some and cheapest is days inn midtown have not checked boston yet
So many hotel booking agents out there hard to know which one to trust?
