Am I right in thinking BoI owns ICS? Would they count as one or two institutions for the 100K guarantee?

Yes, BoI owns ICS.

The Sunday Business Post, a few weeks ago, said BoI are looking to close ICS.

There is no 100,000 EUR cap on deposit protection in either BoI or ICS. The government guarantees deposits to an unlimited level and also a lot of the banks liabilities. The government guarantee expires on December 31st 2011 but it is likely that the EU will approve a 6 month extension.tection
