Fedex wants to know the customs value on goods sent from the UK to Ireland?

As there is no customs duty payable on them, does the sender put in zero or the actual value of the goods?

Insurance purposes would be one reason, And while there is not duty due, putting zero on it, might lead to it being inspected. I don't know about Fedex in Ireland, but coming in to Switzerland if there is an inspecting Fedex charges a handling charge even if there is no duty due on the goods.
