Double Booking on Non-Refundable Flights

I recently booked tickets for flights for my father.

The initial booking was done through one website and the website gave me a 'payment declined' message. I then went to another website and the booking went through fine.

My father got a phone call a few days later saying that the card was fine and they were putting the payment through and confirming flight details. The problem is, he thought it was the second company and the flight details are the same.

He now noticed the two payments come out of his credit card and I rang the first company attempting to cancel the second booking. They were adament that the flights were non-refundable and there was nothing they could do. After a lot of persuasion, they agreed that they would contact Etihad Airways to see whether they'd refund one of them considering they're both in the same name on the same flight.

Are Etihad airways likely to be problematic about a refund and would I have a case going through the credit cards complete procedures if this happens?
