Probably a daft question.

I can claim tax back at 20% for medical expenses I get during the year.
I know (from here)
http://www.revenue.ie/en/tax/it/leaflets/it6.html#section1
that I can't claim expenses back for expenses which have been reimbursed by health insurance. Obvious enough.

However can I claim 20% relief back for the portion of the expense that hasn't been reimbursed?

As an example, my health cover, covers 50% of my GP visits.
So my local GP is €50 a visit.
Health Insurance will pay €25.

Can I claim the 20% on the remaining €25

I'm guessing the answer is no. It's no major deal. Worth asking though.

Yes you can. You need to keep the statement of claim from your insurance provider and claim on the remaining balance only e.g. the 20% on the remaining €25.

Watch out that some expenses that are covered by insurance are not covered by MED1 refunds (e.g. routine dental, prescription glasses), and some expenses are typically covered by MED1 but not insurance (e.g. prescription medicines).
